I would think that you don't upload any GWT js to your google site.  You'll need to have your GWT app hosted on a webserver somewhere, possibly the GAE.  Then add a script element in the site HTML referencing the hosted location of the js file.  You'll have to make sure that your EntryPoint class doesn't add to RootLayoutPanel, rather uses RootPanel and wraps a particular div. 

EntryPoint snippet...
...
RootPanel.get("myApplicationDiv").add(myApplicationPanel);
...

Somewhere in your site HTML, you must have <div id="myApplicationDiv"></div>
