You cannot use arbitrary files in AppEngine, so Neo4j doesn't work as-is in that environment (see also https://groups.google.com/d/topic/neo4j/QYCUFMRvW1c)
But maybe you just checked (or didn't uncheck) the AppEngine checkbox when creating your project in your IDE but didn't mean to eventually deploy to AppEngine?
